Molecular characterization by gene sequence of G5 and G9 human rotavirus samples (2002)

- Abstract: Rotaviruses are the main cause of viral gastroenteritis on infants and young children worldwide. These viruses have a genome consisting of 11 segments of dsRNA each one coding for at least one protein. Rotaviruses genes coding for the two structural proteins located in the outer capsid (VP4 and VP7) are used for molecular characterization of G and P genotypes, by reverse transcription followed by polymerase chain reaction (RT-PCR). Five human rotavirus samples from São Paulo, Brazil were previously characterized by RT-PCR as genotype G9, not commonly found in HuRV-A samples in Brazil. Samples ICB2672, ICB3309, ICB3318, ICB3321 and ICB3324 had their VP7 gene partially sequenced in an ABI-Prism 377 DNA sequencer with Big Dye kit and sequences were analyzed with DNAstar software. Sequencing results show that those sequences have 93,2%, 94,1%, 93,7%, 93,9% and 94,4% identity with G9-HuRV/Mc345, respectively, and 85,2% to 88,9% identity with several G9 strains. Partial gene sequence of HuRV/ICB3302 and HuRV/ICB3308 samples(G9+G11) shows identities of 94,9% and 94,4% with the same HuRV/Mc345 and 73,5% and 72,6% with G11-PoRV-A/YM. Analyzing partial nucleotide sequences of these samples, 8 and 7 mismatches can be found at the G11-specific primer binding position(131-147), respectivelyPhylogenetic analysis of these samples using nucleotide sequences suggests that all G9 samples are located at the same branch of HuRv/Mc345, which is related to PoRV-A. Another HuRV/Asample, ICB2468(G5+G9), from Piauí, Brazil, also had its VP7 gene partially sequenced and results show that it has an identity of 84,5% with G5-PoRv/OSU and less than 71,9% with several G9 strains. Nucleotide sequence analysis shows that at the G5-specific primer binding position(760-779) and at the G9-specific primer binding position(131-147) only 2 mismatches are found. All these samples will have their VP7 gene totally sequenced after cloning of PCR products for more complete results. So far, results suggest that gene sequence can be used to confirm RT-PCR characterizations for more precise data on circulation of HuRV-A, contributing to the development of more effective rotavirus vaccines
