Sequence analysis of P genotype mixtures in bovine rotavirus saples from state of Goiás, Brazil (2002)

- Abstract: Objetivos: Rotaviruses are the major etiologic agents of acute dehydrating diarrhea in many mammalian species, including calves. They have a dsRNA genome and the outer capsid VP4 structural protein is used for molecular characterization of P genotypes by RT-PCR. The purpose of this work was to partially sequence the gene that encodes VP4 protein for samples characterized as mixtures of P genotypes to confirm the RT-PCR results and to compare these samples with standard rotavirus samples. Métodos e Resultados: Sequencing of cDNA was done in an ABI-Prism 377 DNA Sequencer, with BigDye kit. Sequences were analyzed with Lasergene software and were compared to sequences of standard rotavirus strains found in GenBank. ample ICB828 (P[1][4][5][6][11]) showed an identity of 91.5% to P[5] bovine rotavirus sample VMRI and samples ICB834 (P[11][6,M37]) and ICB842 (P[11][6, M37]) showed identities of 94,8% and 94,9% to standard P[11] bovine rotavirus sample B223, respectively, and less than 89.8% to others 21 standard P genotypes rotavirus samples. Nucleotide sequence of ICB828 is being analyzed and suggests that one of the five P genotypes found by RT-PCR was selected during sequencing reaction. Eight mismatches could be found at 3T.1 (P[6]) primer binding site (position 259 - 278 nt) in ICB834 and ICB842 nucleotide sequences, suggesting that P[11] genotype was selected during the sequencing reaction over P[6, M37] genotypeconclusão: So far, results show thatmolecular characterization of bovine rotavirus samples by RT-PCR using human and animal rotavirus specific primers can lead to mistakes due to very little differences in the nucleotide sequence of the primer-binding site. Also, cloning will be needed to know if the sequencing reaction is selecting one genotype over the others found in a sample characterized as a mixture of P genotypes. The molecular characterization by gene sequencing then becomes very important for more precise characterizations and also for phylogenetic analysis of rotaviruses strains
